Remember it’s your responsibility to get him out BEFORE she has had the possibility to soil his den. If however , you sleep throughout the puppy/dog whining and they are forced to potty in his crate simply because they can’t hold it, don’t blame or scold him. Clean it up with a urine neutralizer.
